I had the mod fixer and nothing would work when I removed it. Then I got rid of the mod fixer - kept the mods with mod fixer embedded, then installed the latest ImprovedUI mod and the script extender and now the saves all work as normal and the epilogue works too. It appears the Improved UI mod 'fixes' whatever patch 5 has done to the mod fixer.
