If you copy all recent files from atmosphere/ Hekate / sigpatches, I'm quite positive the system may fail to boot correctly into atmosphere. You need to boot atmosphere while you still have the old atm/hek/sig files in the sdcard, and update using daybreak. Then turn off console, delete old files from the sdcard and copy new ones.
